Is the Bush administration backtracking on the Second Amendment?
Knox News has a note on the FAA supporting the Second Amendment being a collective right:
Additionally, nearly all courts have also held that the Second Amendment is a collective right, rather than a personal right. Therefore, despite the Second Amendment collective right to bear arms, the FAA has the authority to prohibit firearms on launch and reentry vehicles for safety and security purposes.
Of course, this goes against the Justice Department finding in 2001 and a subsequent report that they did.

It don't matter what the 2nd amendment is they will do whatever they want - they always have.

Exactly. And seeing as how the Sr. Counsel for the FAA told me the new regs were "reviewed and approved by the executive office of the president," it would not seem unreasonable to ask the Bush administration to either rescind the new "collective rights" language it approved, or explain their new position to the gun activist community to which he owes his electoral victories.
Would it?
